So I had knee slide for awhile, and had to really work to fix it. Now that I seem to have reduced knee slide my knees have been hurting/ uncomfortable. Any reason you see for that?

Could be you just have shitty knees but it’s likely:
Weak hamstrings
Weak VMO/adductors/abductor
The shoes
Try going flat shoe and see if that immediately helps ( or no shoe ), then if that doesn’t work on hamstring strength along with vmo and adductors/abductor and not going so deep.
Work the joint angle that doesn’t hurt and then progress back down below parallel if you need to.
