Heat does denature the protein, which tends to make it faster to absorb. However, since you’re supposed to be eating carb meals for breakfast or post-workout anyways, this is actually a bonus, as faster acting proteins are a good thing at that time.
If for some weird reason you were eating the muffins as your pre-bedtime meal, this would be sub-optimal as you want slower protein breakdown at that time.

Good to know as I do eat them as my first meal of the day (well part of the meal anyway!)
My pre-bed meal is Metabolic Drive Complete with 4 Flameout caps.
