So I was wondering if the high temperatures will “destroy” the proteins or limit their benefit.

i don’t know the exact answer, but in wikipedia it says “When food is cooked, some of its proteins become denatured. This is why boiled eggs become hard and cooked meat becomes firm.”
and i know boiled eggs and cooked meat are great sources of protein for the human body. so my guess is that your whey in your coffee should be ok.
any thoughts?

Seriously though, on the whole, there’s nothing terrible about cooking with protein powders. If you search around this site, you can find a ton of recipes people have concocted for making super-healthy high-protein versions of various baked goodies, and they work just fine.
As long as you’re not making deep-fried micellar casein corn dogs, you’re fine.
Cooking can denature protein. ‘Denature’ means changing the structure of the protein - not destroying it.
By the way, why don’t you simply heat the coffee and add the protein afterwards? It tastes better as well that way.
