Extreme calorie deficit over a lengthy period of time will also cause a decrease in the amount of t3 cells produced by the thyroid gland, which is responsible for your metabolism, I’ve had that same problem in the past when I first started getting into health and fitness, I was very fat at one point and when I started dieting I worked my way down to about 1300 calories a day and stayed there for about 8 months, but I stopped losing weight after about 4 or 5 months, as soon as I started eating regular again I saw dramatic body composition changes for the better
I had a similar experience as a former fat dude. Fast forward and I’m 180lbs, sub-14% BF (dexa), and I can tell you my BMR is c.2000 kcals, and that’s training 4 times a week, daily walking, and maybe one light cardio session. I believe most energy calculators are BS.
The challenge is getting into a sound hormonal state. Chronic under eating, stress and use of stimulants are the killer. I speak from experience as I’m still prone to getting into these states, thankfully I recognise it more promptly and address it.

My gf also had issues with remaining skinny fat in spite of strict calorie counting. I don’t wanna get into the thyroid/adrenal argument since it’s advanced theoretical biochemistry that studies may or may not disprove.
What worked tho, was training hard as fuck. She was a bit reluctant at first, but properly teaching a woman to do heavy hip thrusts, squats, and deadlifts is going to yield much more than calculating her damn macros. If she doesn’t enjoy feeling like a beast 3-4x a week idk what to say.
