Currently on the layering system I am using the Trap Bar Deadlift as my lower body exercise, but I also have a love for pin squats. Would it be ineffective to alternate these lifts on a weekly basis, or is there a better way I can implement both? Cheers

When wanting to maximize a lift I do not like to skip a week.
What you could do is this:
Week 1: Trap bar deadlift layers + 3-4 sets of 4-6 reps on pin squats
Week 2: Pin squats layers + 3-4 sets of 4-6 reps on TBDL
Repeat
For the 3-4 sets of 4-6 reps, how high of a percentage would you recommend? I imagine it would be a lot lower than normal since I would be pretty drained after the 3 layers. Thanks!

About 70-75%… it’s really just to keep practicing the movement
