My new training partner has a bum knee. When he does singles (light or heavy weight) with relatively short rest periods (20-45 seconds), he has no knee pain at all when doing deadlifts, high pulls or squats.
But when he does longer duration sets of say 5 to 10 reps, his knee starts to bother him quite a bit.
Do you have any thoughts on such a situation?

Not CT but is it possible his for drastically changes during the sets? For example I know if I am going for a max single on squats I descend a good bit slower than I would on a max rep set…
We have only had four training sessions together at this point. Two of those were lower body days, one knee dominant and one hip dominant day. He had decent technique and did not alter it throughout the set. I am THINKING, though, it may be a tension thing. With singles, I assume he has greater co-contraction, which would, if this is the case, save the knees. But I am not sure.

Try video taping both squats and see if there is any slight differences. Maybe on the max squat he sits back and opens his legs up a little bit more than he does on the high rep sets. One thing about high rep sets is its very easy to lose focus and attention to perfect technique. If there is no difference and the pain continues see a doctor.
But one thing you could do in the mean time is maybe do box squats instead but maintain the EXACT same technique you would have on a free squat, meaning keep everything tight, no relaxing on the box, no rocking, exploding from the hole. Its basically more of a paused squat on a box more so than a westside style box squat. It has worked for me in the past when I had knee and hip issues.
